It sounds like you're opening one of the normal xml files with the UIBuilder. The UIBuilder will only work correctly if you open eq2ui.xml. If you don't have eq2ui.xml in your custom folder you can copy it there from the Default folder. eq2ui.xml is the root of the entire UI xml tree and includes every other UI xml file.
Unfortunately, in the current UIBuilder the "Run" button is broken so I use an older version but it has other, worse problems too.
