Not sure on your specific problem, but I have this issue as well. Everytime I load the game, I have to put in a command to make the window show. I just stuck it in a macro so I don't have to type it every time. The command is...

/hide_window MainHUD.startbutton

And it is case sensitive. This may help your problem, if not...well I tried.
