Use /leavechannel XX for each of your channels (XX being the channel number), then log out and back in - you should now have no channels selected - now /join the channels in the order in which you want them.
If you can't leave channels delete your uisettings.ini (you followed the installation instructions and did so before installing the UI, didn't you?!
