There was actually a bug in the updater which causes this exception, unfortunately fixing it won't help you most likely.

When either the file updater.script or the file updater.data is missing (which both contain data), the database cannot be restored from the backup since it may not be consistent anymore. In this case the updater copies the default files back into place (pretty much the same way as when you click the 'Reset settings' option). Obviously this can fail under some circumstances which then throws the exceptions. I fixed this so it is now always able to reset its data.

That means you will not see the exceptions again, but your updaters' settings will reset every few days. Again, this is because either updater.script or updater.data is missing, so something on your machine deletes them. Are you running any kind of cleanup software before this error occurs? If not, an imminent hardware failure may still be the cause....
