There is a known bug on SOE's end with the additional 8 box slots (4 personal and 4 shared) not saving their settings. The original 12 slots (8 personal and 4 shared) should save their settings.
I'm under the impression the game is saving 12 slots, which will probably be the first 12 boxes you open if you started with a new settings file, so which boxes are saving may vary from toon to toon.
