In the EQ2 Map updater program, make sure that the option to not overwrite the mainhud file is checked. That *should* keep it from altering the mainhud_map file.
Also, I'm not sure if it's a problem with the UI or with the core everquest.exe but I've found that if I leave the map open when I zone then things get garbled. Try keeping your map closed when zoning and see how that does.
