Your settings are all stored in a file that is totally separate from the ones you will be upgrading. I.e. it will not be overwritten, once you've installed v3.0 and logged back in everything should be exactly where you left it.
From reading GM9's comments above there may be one or two windows you'll have to nudge slightly to get em to line up nicely otherwise it won't be any different to how it was when you logged off.
