Assumption!
 

Evidently eq2map assumes that EQ2 exec is in program files. I keep all my game in c:\Games so even when I make the change in options after deleting the sony directory in programs files (which EQ2Mapper automatilcally creates) the programs files directory is again created by eq2mapper. Pain

Open EQ2Map Updater\eq2map_config.cfg

Edit the below sections to reflect your setup...

<OptionName>EQ2Dir</OptionName>
<OptionValue>C:\games\EverQuest II</OptionValue>

<OptionName>AutoLaunchPath</OptionName>
<OptionValue>C:\games\EverQuest II</OptionValue>

Yep.

I have EQ2 on a different drive in a different structure too. I belive it includes that little bit in the install instructions somewhere, I could be wrong, it has been a long time =)
