Not sure if this will help or not, but.....
Delete the entire thorui folder from your UI directory, and rerun the AU. Make sure you have any unwanted mods unselected before running the AU, of course. Then add any desired mods that aren't included in ThorUI afterward.
You could also request the windows you prefer to use to be added as an option in the AU
